The verb is: something (= Akk.) clean. It is a separableit verb.

So the question is correct:

“What are you doing to keep your house clean?”

Is correct but can also write

“What are you doing to keep your house clean”

“How do you keep your house clean?”

No. Keeping is wrong in this context. Keeping clean is what you write.
